In watching the first run of honeyclient, it came across an https link, which generated a pop-up window in IE. In the 'Configure Windows OS' section of the user guide, item 9, you mention starting IE to make sure no prompts appear. You might want to add a note to visit an SSL website (maybe https://www.paypal.com or similar) to clear the https related prompt that IE throws. As it is, the prompt will come up whenever IE is pointed at an https link.
